Role: Bioinformatics Engineer – Single-cell & Bulk Transcriptomics
Skill set: Bioinformatics, scRNA-seq, Bulk RNA-seq, GCP, Pipeline Engineering
Must have skill:
- Experience processing scRNA-seq and bulk RNA-seq datasets (10x Genomics, SMART-seq)
- Workflows: Cell Ranger, STARsolo, Kallisto Bustools, Alevin/Alevin Fry, Seurat/Scanpy
- Bulk RNA-seq tools: STAR, HISAT2, Salmon, Kallisto, FastQC, Picard, DESeq2, edgeR, limma
- Pipeline capabilities: FASTQ/BCL ingestion, QC, trimming, alignment/pseudo-alignment
- Gene/transcript quantification, normalization, batch correction and feature selection
- Experience in clustering, dimensionality reduction, DE analysis and trajectory inference
- Pathway enrichment, gene signature identification and biological interpretation
- Integration with metadata (cell types, clusters, experimental conditions)
- Experience integrating immune repertoire pipelines (CDR extraction, clonotype metrics)
- Python/R expertise and workflow engines (Nextflow, Snakemake, Cromwell)
- Containerization (Docker/Singularity) and GCP services (BigQuery, GCS, Compute Engine, Composer, Pub/Sub)
- CI/CD implementation for pipeline automation
Good to have:
- Experience with transcriptomics repositories (GEO, ArrayExpress, Human Cell Atlas)
- Infrastructure as Code (Terraform)
- Experience in enterprise-scale bioinformatics platforms
Responsibilities:
- Design and implement pipelines for transcriptomics data processing and integration
- Perform clustering, trajectory, differential expression and pathway analysis
- Generate standardized outputs compatible with Seurat, Scanpy, DESeq2, edgeR
- Integrate transcriptomics with immune repertoire datasets
- Develop scalable, modular pipelines with audit logging
- Deploy pipelines in GCP using containerized workflows
- Implement CI/CD for reproducible pipeline execution
- Validate dataset integrity and biological correctness
- Harmonize metadata and map to enterprise models
- Create documentation and support demos/workshops
